I had one as courtesy car last month. Was impressed with it.

There are several pre registered priced at £36k. The list price for a new one is £56k, and new one on Carwow offered for around £43k on PCP.

My question is it worth it getting a pre-registered? What will the value be 2 years later?
I am looking at a stop gap before moving to Full EV.

Cars like this are purely a tax dodge, and the Audi is far from the best. The drivetrain is complex (similar to the Golf GTE) and the loadspace compromised. A6 normally suffer heavy depreciation and although you are seeing big discounts the depreciation will be based on that figure.
What you haven't said is what you'd find acceptable. It will not be a cheap car in terms of depreciation or running costs unless you only use it as an EV. But if you need the size and status it's probably cheaper than a 5 series. What PCP deals are available - they'll give you an idea of what the industry reckons the final value will be?

Have looked at PCP on a Brand New and Final Value showing as £27.5k on a 24 month deal.
So the PartX would be between £29k to £30k.
